how do i set up my sites / folders / aspnet apps

Hi. I am struggling badly to understand how I'm supposed to set up my folders generally.
I have 4 domains (xyz.com etc)
i have 4 sites (site1 etc)
I see messages about not settng up the root as an asp.net app. Is my root, the ../memberID folder, or is it each site folder (i.e. site1) that counts as my root.
Should I be using sub folders (i.e. site1/subfolder1) for the sites generally, and then would i be setting up virtual directories, or should the main folder (i.e. site1) be where my 'site root' should be (i.e. default.aspx).
Also, should I put dotnetnuke in a subfolder? (i.e. site2/dnn)
There are more questions and confusions but I'll see how these go first.

You setup .net application for your folders in control panel->siteadmin->.net application.
In there, you'll see all your site listed there. By default, there's no need to setup up .net application for the root of the domain name. LIke http://www.yourdomain.com, that's the root. If you have something like http://www.yourdomain.com/dnn, then you'll need to use that function and setup /dnn as a .net application.
However, if you use our .net plugin to install dnn to http://www.yourdomain.com/dnn, the /dnn will be set to a .net application automatically.

Here's an example of something that I have done in the past: 2 DNN applications on the same site. One is my "test" DNN install, and the other is my "live" DNN install.
Domains: www.example.com and test.example.com (OK, technically not a domain, but same concept.) Folders: livednn, testdnn
Use the WH4L wizard to install DNN to a different folder for each site.* As stated above, the wizard will automatically set each of these folders to be a .Net application folder. You could use folders named Site1, Site 2, Siten... or Domain1, Domain2, Domainn...
* You can also use the option of child portals in DNN, and point all of your domains to the same DNN installation. I haven't tested this option much, but can give you more information if you want it. After installing, go to your Control Panel / Site Manager / Set Redirection. From here, you can select each domain and tell it which folder (i.e. DNN installation folder) to point that particular domain to.
